Finalmente responderam-me do AlertPay (passado aproximadamente 3 semanas) sobre a questao das contas bancarias (12 digitos vs 11 digitos) fica aqui o esclarecimento deles que ira' ajudar mais uns quantos que aqui tinham a mesma questao que eu:

* Portugal (25) IBAN format: PTkk BBBB BBBB CCCC CCCC CCCK K
B = bank code (1-4 bank, 5-8 branch; some banks don't identify the branch and use '0000' for digits 5-8), C = account Nº, K = check digits.
As a matter of fact, due to the fact that Portuguese BBAN uses the same validation checksum as IBAN (ISO 7064 mod 97-10 calculation), Portuguese IBAN always start by PT50, followed by the 21-digit BBAN (or NIB = Número de Identificação Bancária).
As you can see all the C's are your account nº so please enter the 11 digit account nº from your IBAN.
